Nissan is replacing my transmission for me under warranty (should be done in the morning. They've had it since the 16th. They busted my radiator so its taking longer). My question is this: as they have to remove the axles and transmission (I don't know what else as I don't do trans work) do they have to then do an alignment after replacing everything?

not necessarily. it depends on whether they lifted the engine and trans out the top, removed the front end and pulled it straight out, or dropped it down.

If they dropped it down and disconnected the tie rods or any other part of the suspension, an alignment should be done as part of the process, though it may not necessarily be needed if it's done carefully.

Just removing the axles will not affect alignment.
